Ray,

    If the rust is fairly minor, then I would recommend you fill the holes with an epoxy putty that POR-15 makes.  It's much more durable than bondo.  Put it in first and level it --- you can use a wet finger to help smooth it out and then sand it when it cures---- then paint with POR-15, and it should stay good for a fairly long time.
