 If you use Denatured Alcohol or straight Isopropyl Alcohol (not the 3% solution in water the drugstore sells) you should be fine. They will not harm the rubber seals or hoses. Just blow out after with compressed air to dry out the lines completely.

Somebody please refresh me mammaries here...

What's the procedure for flushing the brake system in preparation for switching 
over to silicone fluid?  If my 'member correctly, you use rubbing alcohol?  But 
what if your master cyl is completely dead and won't pump alcohol through the 
system?  Should I use my new MC?  I'm afraid alcohol would dry up the new 
cups/seals.  What say ye?
