To further add to the information base, check the input shaft for straightness by rolling it across a piece of glass or a surface that you know to be perfectly flat.  Many input shafts have a slight bend in them because they were damaged when the transaxle was pulled from the vehicle.  Paul in CT

  To Jim's list, I would add to always replace, or at least inspect, the lockwasher holding in the transmission shaft seal.  This lockwasher does not really hold in the seal, since the friction of the snout to the seal does that, but the lockwasher serves to minimize the transmission shaft movement.  If the internal diameter of the lockwasher has been worn, then the transmission input shaft can whip and tear up the input seal.  Often you can see that the inside diameter of the lockwasher has been worn and even has a slight lip on it from the metal being slowly but consistently displaced.  This creates an excessively large diameter.  The lockwasher is inexpensive to replace.
