[FC] Clutch Problem

  I just installed my brothers engine in my Rampside. His was an automatic, mine's a stick. I swapped bell housings and put in a new clutch disc. After getting everything hooked up and adjusted after starting it, I tried to put it in gear and it wouldn't. I've adjusted the clutch per the manual and can't disengage the clutch. I can put it in gear when the engine is off and when I try to start it (clutch pedal to floor) the truck starts moving. I checked my clutch rod movement and I'm only getting about half an inch of mopvement (instead of between 3/4 and 7/8 I should be getting). 
    I disconnected the clutch pedal cable (to see if maybe it was stretching) and tried to pry the clutch rod to see if it would move more. It didn't. The limitation seems to be in the clutch. What did I do wrong? I know about the clutch disc "flywheel side" issue. I was aware of it and believe I put it in correctly. But I had pulled an all nighter to get the engine in and can't be sure. 
    Before taking it apart to find out, I wanted to get some input from the experienced. I fear the replies, but need to know. Thanks in advance.
