From a functional perspective, the factory cables only offer one advantage over a generic cable, and that's the convenience of disconnecting/removing the battery. Besides that, it's really just the aesthetic of the factory look. If you're going to disconnect the battery for storage/theft prevention, then one of the battery kill switches is probably better. The only thing I can think of to look out for with a non-repo cable is correct length and cable gauge.
To my mind, it really just boils down to "do you want that factory look?".
