The flat spots on the tires may or may not even out over time.  I put new 
tires on a car that then took several more years of repairs before it could be 
driven.  It took almost two weeks for the "flat" spots to even out.  If you 
continue to drive yours be sure to check for ply separation at the sidewall where 
it meets the tread.  Sometimes, if the tires sit too long, they will start to 
come apart.  And tires do "age" because of exposure to the elements 
(especially ozone).  Shaving would seem to be a waste of money as the tires will 
continue to reshape themselves as they are driven.

My experience is that if it is in the wheel, then such a wheel should 
just be scrapped. Yes, you can run it, and maybe if you're lucky, the 
vibration might "wear out" of it. Somewhat. But you'll probably put more 
wear INTO your shocks, etc. On a beater, you might get away with it. 
Shaving is an option, but a poor one, especially if there's nothing 
wrong with the tire itself.
