I assume you're refering to the engine air intake when you say "rear
window." The rear air intake trough CAN get water collecting in it, to
an extent, if the car isn't parked on level ground. There are drains
near the corners in the bottom of the tough, but just not in the lowest
spot, if the car's at an angle. You can also reach into the trough thru
the engine firewall and see if there's something blocking them. Further,
the upper tray serves as a rain baffle, preventing water from directly
coming thru the firewall onto the engine. It doesn't have drain holes,
but relies on space at the ends in the assembly of the car. It's
possible for this space to also become clogged. You might have to remove
the rear grill for access, so that you can properly clean out any debris
at the ends of the tray.

The rectangular box is actually an air intake to the heater that was
never used. If you notice, it's not on '66-later cars.
