You might want to take a look at your motor mounts or the Shifter  stabilizer 
rod and bracket. It could be that you have so much powertrain  movement - 
both fore-aft and rotational - that the shifter is pulled out of  alignment. Is 
your clutch fully disengaging? - Seth
