I'll second Seth's comments on the transmission mounts and especially the 
strut rod from the shift tube to the tranmission.  If the two rubber businings on 
the end of the rod are oil soaked or if they have disintegrated the shift rod 
will move relative to the transmission and throw everything off.  Though I 
drove for years with a strut rod that had broken loose from the shift tube, I 
did at least use a hose clamp to tie it back to the tube.  Not the crispest 
shifting, but it cured my shifting problems.
