It's bad news.  Any time you have a noise in the transmission it will have to come apart.  It sounds like something is moving around in the transmission.  There could be something simple wrong like the lockout pins being damaged or missing.  Clark's "interlock pin" #51 on page 130.  It might also be something binding the 3/4 shift shaft/fork or synchronizer.  A broken blocker ring can cause all kinds of trouble.  Whatever it is should be fairly obvious once you have it apart.

I've just completed the installation of a 4 spd in my cave car.  It was to be finished tomorrow.  But now, the trans is not co-operating.  It's a '65 4spd coupled to a '63 3:27 diff.  It has a new bolted flywheel, new throwout bearing,  and new clutch disk.  The car is still up on jack stands. When the engine is off, it goes into all 4 gears and reverse.  Earlier, in the week it shifted through the gears fine with the engine idling.  Then, last night, it all-of-a-sudden started NOT going into 3rd or 4th, or reverse. 

   With the engine idling, I start up through the gears.  If shifts normally into 1st and 2nd, but a fter many tries, it stiffly (if at all) goes into 3rd, and sometimes 4th.  It wouldn't go into reverse at all.  After letting the clutch out after getting it into 3rd, it sounds like someone dropped a marble or two into the tranny.  Then, on the rare occasion it went into 4th, it really sounds like someone dropped a couple marbles in it. (Gets louder) 
   My question is this: what the hey is going on?  Ideas and opinions welcomed.
