I am working on a 65 4-door, and want to keep them open. Luckily its a California car, and i live here too. The rust wont be that major an issue, if i can keep organic matter out of the area.
As far as installing windshield: since i am going to have to use blocks to space windshield in channel, how do i keep that lower channel open, so that water can drain side to side, to the holes? Any experts out there? I plan on using window weld and not butyl tape/rope.

I would think the holes were engineered there for the purpose of draining the water out of the windshield channel area.  I'm working on a 65 convertible now that someone has welded them closed. A lot of first timers may think they are rust holes.  They will be opened up.  Jerry Brown
