<VV> water leaks and wet feet

I have a problem.  Simply put: a water leak(s).  I discovered it one day when reaching down for something I dropped on the carpet of the car.  (the '65 4 dr.)  The one in the front.  Imagine my surprise when my hand got wet.  Out came the mat.  Out came the carpet, which was thoroughly soaked.  Upon first inspection I noticed ALL the seam sealer had dried out and pretty much fell off.  Upon driving the car in the rain the next time I noticed water shooting out of the seam where the two pieces of floor pan come together AND on the passenger side  inner fender just about where the wheel throws up its' debris. I temporarily plugged the holes in the piece of swiss cheese with rtv silicone. 

Now for my question.  Besides cleaning and properly preparing the floor pan and giving it a couple of coats of good rust inhibitive paint,  what would be a good quality seam sealer to use?  It won't be hard to reapply as where the old stuff flaked off, the original paint is perfect.  Also, any other thoughts and opinions about how to fix the problem would be appreciated.
