Gary, it doesn't matter how you pull it apart. You can leave the TC on the engine if you wish. It matters how you put it back together. It is much easier to put the TC on the differential as you have to wiggle it around to get 3 splines lined up. 
Expect to lose some fluid and make a mess either way!. It helps when putting an engine back on to use some guide pins to line things up. Cut the heads off two long 3/8 bolts and screw them into the diff or engine to help guide things together. Once together you just remove the guide pins and replace with regular bolts. This helps prevent breaking the snout on stick shift engines.
